Have the sealant renewed around anything that comes through the roof.
Why it matters
Every penetration is a deliberate hole in the envelope, held closed by a bead of sealant that has a shorter life than the roof does.

Habitat Studio p.16 — skylights, plumbing stacks and vents "need to be checked annually and re-sealed as necessary".
